First, the obvious, Aikido is Japanese and Hapkido is Korean. Aikido contains a small number of strikes that are used for distraction mostly. Hapkido contains many strikes/kicks that are techniques within themselves. Aikido's movements are larger and more flowing than Hapkido, but Hapkido's movements are tighter and more realistic. Aikido is much more meditative and ceremonial than Hapkido. The primary difference is in philosophy. Aikido wants to 'harmonize' with the environment and is considerably spiritual. Kind of like, I will not harm my attacker just frustrate him and show him the error of his ways. Hapkido cares less about this. It's more like, throw knuckles with me and you'll draw back a broken arm then I'll plant a spin heel kick upside your head.
